有効にした所、問題はすべて解決しました。
タブの動作スタイルを「自動選択」に戻しても、IEと同じ動作である事を確認しました。

こちらの確認不足で、お手数をお掛けしてしまい、申し訳ない思いです。
大変分かりやすく説明して頂き、本当に感謝しています。
おかげさまで、問題が解決しまして使いやすくなりました。

Tridentの設定の リンクのターゲット名を考慮 - targetNameResolve と
いう項目です。
ここのチェックが入っているとアンカータグ(<A>)やスクリプトなどで
ターゲット属性を指定している場合に指定したターゲット属性の
ウィンドウを再利用(上書き)します。
そのため、同じターゲット属性のウィンドウを複数開くことは
できなくなりますが、上記のような誤動作はなくなるはずです。

IEでは、「楽天銀行」のログインページの「セキュリティーボードを使用」でポップアップの別ウインドウでセキュリティーボードページが出ます。
Anciaでは、ポップアップの別ウインドウがabout:blankで出て、さらに別タブで複数のウインドウが開かれた等で自動的に閉じるとの警告が出て
ログインできず動作が異なります。

ゆうちょ銀行や三井住友銀行のポップアップはどちらも問題ありませんでした。

いろいろ設定変更を検証した結果、Anciaの「オプション」→「タブの設定」→「タブ動作スタイル」を「自動選択」「マルチプロセス」以外に変更しAncia再起動すれば、
ポップアップの別ウインドウはabout:blankなままですが、別にセキュリティーボードのタブが出るためログインできました。

ポップアップウインドウの設定については、「タブの設定」の「ポップアップの開き方」くらいしか設定項目が見つけられませんでした。
よろしければ、IEと同じような動作にできたり、さらに詳しいポップアップウインドウ設定（about:blankができないように）ができるようになると助かります。

随分前は、デフォルト設定で大丈夫だったのですが、更新で何とかなりませんでしょうか？
